BLUF: How do you represent the performance of a project/project portfolio on your resume when the organization you work for values learning over budget and schedule performance?

I lead a team of two project managers in our Product Development PMO. The organization that I work for approaches Product Development projects with the view that continued learning is more important than the budget or schedule. Example of this is a project I managed that went $400,000+ over on a $1.5 million budget. The direction given by members of the executive team, specifically my vice president, was to proceed and submit a change order to the project at the end to "even up the numbers".

I am struggling with how to represent these projects as accomplishments on my resume in a manner I could defend in an interview.
