Who do you tell, "I have accepted a new position.."; the agency that you work for and is the Payor on your pay stubs or the company manager that works for the company who contracted out to your agency?

I would tell both, Agency first then the company manager and in quick succession so she finds out from you and no one else.
You're going to have the handover conversation, so go prepared and with a plan.
